Nextflow Workflow Automation: 4-Day Live Hands-On Learning Journey
This Advanced Nextflow Workshop was successfully held, providing participants with hands-on training in workflow automation for bioinformatics. Over the course of the workshop, attendees explored Nextflow from the basics to advanced topics, including modular pipeline development, reproducibility, and scalable analyses, using real datasets and practical exercises. The workshop was conducted over 4 days (1 hour per day) on 26th September 2025, from 7:00 to 8:00 PM IST, in a live online format.
The training was structured across seven progressive levels:
- Level 1 – Introduction: Covered Nextflow syntax, simple workflows, and process directives.
- Level 2 – Channels & Data Input: Focused on `fromFilePairs`, `fromPath`, and CSV-based metadata handling.
- Level 3 – Channel Operators: Explored operators such as map, filter, groupTuple, join, collect and metadata management.
- Level 4 – Process Directives & Configuration: Addressed failure handling, retries, time limits, conditional execution, and output management.
- Level 5 – Multiple Processes & Containers: Demonstrated workflows with multiple processes and containerization using Docker/Singularity.
- Level 6 – Main Workflow Definitions: Showcased the development of full workflows integrating all components.
- Level 7 – Modular Workflows: Introduced reusable modules and subworkflows, including FastQC and MultiQC integration.
All participants received access to the Workshop Materials repository, containing example scripts, configuration files, and sample data to reproduce and extend the exercises. The workshop provided attendees with practical skills in scalable and reproducible workflow development, preparing them for real-world bioinformatics projects.
